Reweighting non-equilibrium steady-state dynamics along collective variables

چکیده

Computer simulations generate microscopic trajectories of complex systems at a single thermodynamic state point. We recently introduced Maximum Caliber (MaxCal) approach for dynamical reweighting. Our mapped these to Markovian description on the configurational coordinates, and reweighted path probabilities as function external forces. Trajectory can be dynamically both from equilibrium or non-equilibrium steady states. As system's dimensionality increases, an exhaustive microtrajectories becomes prohibitive--even with assumption. Instead we reduce space collective variables (CVs). Going CV space, define local entropy productions derived configurationally averaged mean The production is shown suitable constraint MaxCal states expressed CVs. test reweighting procedure two systems: particle subject two-dimensional potential coarse-grained peptide. Non-Equilibrium Steady States

The mathematical physics of mechanical systems in thermal equilibrium is a well studied, and relatively easy, subject, because the Gibbs distribution is in general an adequate guess for the equilibrium state. On the other hand, the mathematical physics of non-equilibrium systems, such as that of a chain of masses connected with springs to two (infinite) heat reservoirs is more difficult, precis...

Steady-state parameter sensitivity in stochastic modeling via trajectory reweighting.

Parameter sensitivity analysis is a powerful tool in the building and analysis of biochemical network models. For stochastic simulations, parameter sensitivity analysis can be computationally expensive, requiring multiple simulations for perturbed values of the parameters. Here, we use trajectory reweighting to derive a method for computing sensitivity coefficients in stochastic simulations wit...

Classical orbital paramagnetism in non-equilibrium steady state

We report the results of our numerical simulation of classical-dissipative dynamics of a charged particle subjected to a non-markovian stochastic forcing. We find that the system develops a steady-state orbital magnetic moment in the presence of a static magnetic field. Very significantly, the sign of the orbital magnetic moment turns out to be paramagnetic for our choice of parameters, varied ...

Percolation-like phase transition in a non-equilibrium steady state

We study the Gierer-Meinhardt model of reaction-diffusion on a site-disordered square lattice. Let p be the site occupation probability of the square lattice. For p greater than a critical value pc, the steady state consists of stripe-like patterns with long-range connectivity. For p < pc, the connectivity is lost. The value of pc is found to be much greater than that of the site percolation th...

Non-equilibrium steady states in supramolecular polymerization

Living systems use fuel-driven supramolecular polymers such as actin to control important cell functions. Fuel molecules like ATP are used to control when and where such polymers should assemble and disassemble. The cell supplies fresh ATP to the cytosol and removes waste products to sustain steady states. Artificial fuel-driven polymers have been developed recently, but keeping them in sustain...
